Is this what "머리에 쥐가 나다" means?

How is it different from a headache?

머리에 쥐가 나다 is used when one has a problem that weighs on one's mind. It does not refer to physical head pain. I think it could be translated as, "I have a problem that is bothering me."

'다리에 쥐가 나다'
-> have a cramp in one´s leg
머리에 쥐가 나진 않습니다만
it's metaphorical mean.
it's fun, isn't it?

Thank you, Raon.

What you wrote is exactly what a Korean friend of mine told me last night. In other words, Koreans say 머리에 쥐가 나다 when a perplexing problem weighs on their mind. It is not physical pain.
